The water in WoW is just ugly. It looks stupid and is not a nice piece of art like most of the game is. Back in Beta, Blizzard said that this water was just a placeholder for the cool new water... but it never came.

I'm not aware of any current plans to update the water effect, but that may very well still be under consideration.
Personally I feel the current water matches the overall art direction of the game extremely well. I wouldn't say that it's worse or better than a more 'realistic' effect only that it fits in with the art direction of the game. I'm not completely opposed to such a change, but high-tech water such as that seen in newer FPS' might stick out like a sore thumb against the more exaggerated colors, character design, and imagery present in World of Warcraft.
